The ending really IS for one to take in for yourself. One explanation was that after you see shinji by himself on that street was, that everyone else exploded into LCL, however some people believe Shinji burst into LCL. Death threats to anno led him to do end of evangelion.

People see end of evangelion as a sort of "alternate ending" to the series.(wait you know this) At the end that last line asuka speaks can be translated different ways such as "I feel sick" or "I feel disgusted." She might have been referring to how shinji acts instead of going through with his actions and lying there crying. She also as zidane said might have referred to what shinji did. Anno once even said himself that the "I feel sick" line referred to "morning sickness" IMPLYING THAT SHINJI AND ASUKA ARE NOW THE NEW ADAM AND EVE. However, don't quote me on that.

Everyone isn't dead, just LCL, apparently the human instrumentality project suceeded. Lillith Rei did exactly "kill" them, they're just one being now. However, like she said that anybody could come back that had the "will to live" or basically realized they WANTED to feel pain, love, and so on, instead of not existing at all. Apparently asuka and shinji realized this.
