Welcome to my world. I don't think I've hosted a game that didn't feature the problems listed above when making.
You didn't do bad. Drunk power player with a role potentially suicidal to claim, two Mutineers with a power play against a power player, you not in the game, and not enough actual discussion that was probably due to some lack of interest / availability.
(I had to work after my day three post. I didn't have much chance to post more than that. x.x)

Scar's targets would only be informed if they had something to do at night. What this would do, in theory, was make all parties believe that there were more roles than there actually were.

Would love to hear some people tell me what they thought of the set-up as a whole, disregarding the fact that it was a 3-day game.. was this due to poor balancing, or good play by the Mutineers?

I had, in effect, this setup:

Vanilla Town
Vanilla Town
Jailkeeper
Double Voter
Watcher/Tracker (look at a person's door, if they leave, follow them, if they stay, see who enters... only every other night though - possibly could have made it every night)
Strong Swimmer - I don't know the normal name... essentially Godders would have come back aboard the morning of the day AFTER the day after he was lynched, as long as the Lookout (Riptide) was still alive to spot him swimming behind the ship.
Day One Drunk (with a night one invulnerability and muting power)
Mafia Godfather (Aragorn asked me if he was immune to night investigation... I told him no because I didn't want to reveal the fact that we didn't actually have a detective, but he was the sole person who could send in night kills)
Mafia Roleblocker (Prostitute/Wench)
Mafia Goon
